Little fucks

I'm playing  Embodiment of Scarlet Devil currently and holy shit the enemies in the latter stages are fucking annoying. Like damn, they're like mini bosses. Should I use my spell bombs against them or save them for the bosses?

General rule of thumb is to use bombs when you'd die otherwise. If you always die to books/superfairies, then yeah go ahead and bomb them.
Remember to use Focus so you can kill enemies more quickly.

Ahahaha, I know exactly how you feel. Something important to realize is that some of the nastier fairies make their bullets disappear when they die. If you focus and keep on them, then the cloud of bullets advancing towards you will lessen or even completely vanish.

They are hard at first, but they get a lot easier when you learn how to lead their bullets away or position so you kill them before they can shoot.
